I'm guessing I would take IBM for their word when they say "before" as in " All Java 80 32bit jobs need to be stopped before this PTF can be
applied or removed immediately."

What is your game plan if that successfully works?
1 - Tell your customer to never put on upgrades or PTF's in the future? Unreasonable.
2 - Open a case with IBM and work through this?
3 - Update your code to get around the problem.
You may end up doing #3 anyway if you try #2 and they find out you're using something that has been deprecated.
I would start out with #2 before disrupting your customer's jobs and trying the removal.
