I use Fliezilla like this all the time Kelly and I don't recall having any issues.

These two are not mutually exclusive.
If one or both of these were the cause, it would explain why I no longer had problems after I created a fresh instance of the HTTP Server (with no admin changes) and used IBM Access for Client (ACS) to create new directories and upload files in the IFS.
