I do exactly this.

I override output to QTEMP/FTPLOG... I have a pgm that reads the lines for 4xx and 5xx and responds with any errors.
Many of my older scripts run from a CLP.

I also use Scott's FTPAPI.

Could you add a trigger program to the FTP log file that checks each record
written for 4xx and 5xx return codes? If found, send a message/do some
error recovery/restart the process/whatever it is you need to do.

So I guess Alan's answer is the right suggestion. Since you probably have
to change a lot of programs don't waste your time tweaking the scripts but
change them into something usable via Scott Klemets Ftpapi service program.

To save modifying hundreds of programs, if there were something
