All the things you pointed out are true. That said, sometimes when all you're doing is moving data between to partitions, or inside your firewall, all you need is a dumb file transfer.
Don't use the Ferrari to go up the drive to get the mail, when your feet work just fine.....

I know IBM i is really useful because of SITE & QUOTE commands, besides you can access members on PFs, but:
* FTP is unsecure by default
*No traffic throttling
* If you perform a TCP trace you can see user/password and data
* Sometimes you experience data transformation issues
* No warranty delivery
*No compression
* Etcetera, etcetera, etcetera
I recommend to turn FTP off, use SFTP or SCP with CHROOT and transfer data from ASCII "copies" on IFS (inside CHRooted environment).
With SFTP you know when transfer was ended abnormally so you can retry or launch any action, your data is encrypted, you can compress, and you can choose authentication mechanism between user/password and user/certificate (with 3rd party products you can even use 2FA)

From Command prompt run as administrator and ftp to the IBMi
ls does not chow dates so I used dir.
File date shows correctly -

Let's remove all non IBM i interference.
Try a ftp session from 5250 to itself.
Try the ls command there. See if the dates are hokey. If they are, open
a ticket with IBM.
