Include the serial number of the box in your conditions when selecting which writers to start in your startup program. If the serial number is that of your primary box you can ensure all writers are started, otherwise only start the ones you want on the HA box.
This will work until you do a roll swap and your HA box becomes the primary box. You should do a check for the assigned roll of the box, and start writers dependent on the box's roll. I found some example code in the iTera startup procedures which allowed me to put identical startup programs on both the primary and backup box. The startup code checks the assigned roll of the box, and executes different portions of the startup job based on the roll. I would expect Mimix to have similar functionality.
