Sure. Just create your Java classes using whatever tool you like. Classes that have a window will inherit from java.awt.Frame (normally). Pick one class to be the "driver" or "mainline" and make sure it has a "public static main (String args[])" method. Then run the program from a command line or shortcut using "java mainclass", where mainclass is your mainline java class. The main() method of that class will be run to bootstrap your application. If you want a good book to walk you though learning Java, I recommend, "Teach Yourself Java in 21 days" by Lemay and Perkins.
