Is there any chance that WDSC 4.0 will allow selective install - so that we don't have to put in the CODE part only? My guess is, No, as the goal is not to have the CODE part at all.

It is because WDT/400 V5R1 was released before XP was out in the market
that IBM makes this disclaimer.  If possible, go for WDSC 4.0.
