We've been running WebSphere on OS/400 here since version 1.1 and we haven't had any problems that were related to WebSphere (mostly bad apps and we have had JDBC issues but those were fixed with database PTFs). Earlier versions of hardware and OS weren't exactly speedy (8xx hardware or newer and V5R1 or newer work very well, 7xx hardware is okay for simple apps but since you're on an i5, you should be okay there) and you'll need plenty of memory dedicated to it (at least a gig if you have a small number of simple apps, are using an Express version, and have low traffic volume, more memory is better). The cost of memory is one thing that usually gets people but the prices on it went down recently (I think they're priced inline with pSeries) so that shouldn't be as bad. I haven't used LDAP within Java on OS/400 but there's no reason there should be any problems.
