I use Machine Manager...
STRIPGMM
And I have tons of stuff I run at night in there too...
We've automated the monthend IN close too...
I even allow a few users to use the F4 Command Prompt to add jobs to the night job (ad hoc only)...
This is a really wonderful tool and if you're not using it, would be well worth investigating... It's free and works really well...

We don't have this problem. We take our subsystem down every night when we do the backup and then bring it back up.
