You could run a savlib for qsys2 with needed parameters manually to produce a log in spool to examine. As far as I know, not saved objects have a flag in the accompanying listing.

Alternatively can someone tell me if it’s Is possible to restore the entire QSYS2 library from the install CD’s without nuking the box and starting again.

You surely applied PTFs, so I strongly advice against this step. If you want to do this, I'd recommend to do a restore from the latest full save.
