I do all my upgrades this way without issue. To avoid problems I do the following things prior to the upgrade.
1) Apply the latest HIPER group on V5R4.
2) Apply all PTFs permanent.
3) IPL to Restricted state ( CHGIPLA STRRSTD(*YES) and PWRDWNSYS RESTART(*YES) )
4) RCLSTG *DBXREF

As well as all the stuff IBM tells you to do!
