FWIW, I solve the Win9x backup problem by booting FreeBSD diskette and using "tar" to backup the entire disk over the network to a tape drive. If the drive should fail (or whatever) I simply boot the diskette and use "tar" again to restore. This works great, and allows you to restore the OS and it's settings from tape. Presumably, you could do the same thing with Linux... the key is not to have Windows running when you do the backup. Any backup that's done while Windows is running never works right. If you have to reinstall Windows to do the restore, you'll either have problems, or not get all the settings... one of the two...
