The best thing to do is to write a program that would apply your modifications to each subsequent release. A variation of the above assumes creation of a new library with modified commands/programs and putting it in front of QSYS in the library list. Changing QSYS objects is not a good practice. But with every new release you will have to refresh the contents of this library for compatibility reasons.
