I've noticed this problem with some PC's also. I've found that the machine would properly shut down if all sessions were exited properly and a few seconds were allowed for some "cleanup" to occur. I'm not sure why waiting one or two seconds for everything to close (even though they appear closed) makes the difference, but it does.
