From my observations, these type of errors occur because of a seemingly unrelated exception error received by an active plugin in Eclipse. I don't have any specific examples, but I've had the issue come about just after there is an unexplained java exception in the Eclipse Log. Usually a null pointer exception for one of the IBM classes. The exception error is then followed by an additional message about the tool "reverting to defaults".
