I've seen these types of error creep in every now and then.

I can usually get the delete key resolved by just closing and reopening the member. If that doesn't work, choosing the restart option from the file menu does the trick.

From my observations, these type of errors occur because of a seemingly unrelated exception error received by an active plugin in Eclipse. I don't have any specific examples, but I've had the issue come about just after there is an unexplained java exception in the Eclipse Log. Usually a null pointer exception for one of the IBM classes. The exception error is then followed by an additional message about the tool "reverting to defaults".
