If you right-click the bookmark then select Properties, there is a section called "schemas". In SQL a schema is (more or less) identical to an iSeries library, and that schemas section allows you to select "All", "Default" or "Selected" (where you can select a list of libraries you want.)

I don't think it matters where you put your jt400.jar, as the bookmark properties holds the location of the jar file. Mine is in a subfolder of "My Documents".
