Not sure I totally understand, but this might answer it:

In the top right corner of the iSeries Error List pane there is a little down-pointing triangle. Click it to bring up a menu, then click Messages and you can specify what gets inserted when you double click on an error.

Also Ctrl-F5 will removed embedded errors from the current source.
