As I understand it, this feature exists to detect Web/J2EE projects that were created with the 5.x tools and silently update them to work with 6.0. I think in theory the tool was supposed to be smart enough to stop running once that was done, or at least run so quickly you did not notice it. I got sick of it always running so I Googled to see if others had the problem. Needless to say there were lots of hits. The easiest solution, and the one that worked for me, was to open Preferences and go to Workbench -> Startup and Shutdown, and disable the "Compatibility Engine Startup Hook". This stops it from running. While in there, I also disabled the ClearCase options since I do not use that tool.
