Yes it's possible to use the WAS server you created on a PC. When you test your application, right click your project and select Run>Run on server, then select "Manually define a server" and input the parameters for your WAS server (on a PC, or on an iSeries). The only reason (and you should) to create a server on the PC is for testing. You could also create your app (Java, Webfacing, whatever) on the PC and put the app (an EAR file) on the iSeries - that's what you do when you go to production.
