We will be using WAS to serve apps for our website. The application
server is not on our iSeries. The only things on our iSeries that will
be used are CGI programs and database files. I want to be able to
create/modify applications in WDSC and test them on my PC. I thought I
would be able to create a new server in WDSC that would use WAS that we
have installed on our web server. Is that possible, or should I just use
the test server provided with WDSC and then, like you said, just move
what I need to our web server.

Do you want to create apps in WDSC that will run on the WAS on the PC,
or
the WAS on the iSeries? The only reason (and you should) to create a
server
on the PC is for testing. You could also create your app (Java,
Webfacing,
whatever) on the PC and put the app (an EAR file) on the iSeries -
that's
what you do when you go to production.
