This may not be what you want, but is is what I do. Go into Window -> Preferences. Then click on "Remote Systems" in the left pane. Over on the right, uncheck the preference "Re-open Remote Systems view to previous state". When you do this, RSE will not reconnect to the iSeries until you actuallly do something.
