WDSC does not show it in the "Package Explorer" view, but it shows the classpath entries as branches of the tree. And it does contain a branch "org.eclipse.ui.workbench_2.1.1" that contains the workbench.jar entry. So apparently PDE does handle it automagically. The problem with automagical things is that they often make life difficult when something goes wrong.
