I'm loath to run CHGCMDDFT over the real command because:
a) I believe it to be bad practice,
b) As far as I know, the only way to get rid of the changed defaults is to
run another CHGCMDDFT on top of it.
c) I think the object continues to be shown as having overrides even if you
change the defaults back to what they were.

... maybe Parameter COMPILEOPT of CRTRPGI could help, it has some limited capabilities.

CHGCMDDFT is IMHO very bad practice (as you have seen in your example!) Your changes defaults could even disappear with a PTF.
Using some change management software would solve the issues with customizing create commands in consisten way.
Another solution could be to embed the needed compile commnd(s) in the source as a tagged comment, pulling them out during your compile process (I have some open source preprocessor for this).
This way I get rid of CRTBNDRPG at all (using CRTRPGMOD, followed by CRTPGM) and I could use all customisation I need or every object to create. I'm even not using Binding directories (specifying the needed mods and SRVPGMs) and most object sources are self-containing.
