The only way I could get it to do a partial key CHAIN was to declare the key length as that of the partial key, and CHAIN on that field alone. Which would prevent CHAINing on the complete key.

This has been my experience with program-described files as well. I was actually shocked to see responses from other people who said it would work... AFIAK, you have to change the key length on the F-spec to use a partial key (which means you can ONLY use a partial key). I thought perhaps I had missed something, but it sounds like you're confirming what I thought to be the case.

You can (as you know) usually work around the issue with SETLL/READ.
