I think that, if the program ends with LR on, all files will be closed,
including ones that were user-opened.  So a combination of the above and
ending the program with LR on should meet your requirements.

Another possibility would be a wrapper program which ends the program's
activation group; I think that closes the files opened by the program
too (though I may be wrong...)
