Well I am currently using sftp -b to run my scripts.
This isn't really that situation "a vendor hosting a file transfer server". This is a business partner using their SFTP server - I don't know any more about it (in Germany).
We do have separate directories for files that we are sending versus receiving.
What we ran into is they just happened to be uploading files (for us) at the same instant that we were retrieving them. Our process for retrieving is rather quick. However, it seems like their "upload process" can be lengthy.
This is the first time I've encountered this problem in all my years of doing this with other servers, etc.
(server is their choice, not mine).

There have been several good responses already, but I have a comment:
Most vendors that host a file transfer server (and have experience and
skill in doing so) set up measures on their end to prevent collisions.
At minimum, I usually see separate directories for incoming and
outgoing. The more "advanced" outfits give each of the parties they
interact with a separate account, so there is no sharing of space at
all. (And if everyone has a separate account, there can also be proper
ownership and permissions enforced by the operating system.)
