We think that the other party was uploading files at the same time I was downloading (several hundred or more files). So I'm looking for some way (or something) to better manage this for me.

There have been several good responses already, but I have a comment:

Most vendors that host a file transfer server (and have experience and
skill in doing so) set up measures on their end to prevent collisions.
At minimum, I usually see separate directories for incoming and
outgoing. The more "advanced" outfits give each of the parties they
interact with a separate account, so there is no sharing of space at
all. (And if everyone has a separate account, there can also be proper
ownership and permissions enforced by the operating system.)
