Huge impact IMHO. Because of locks, you would probably not be allowed to delete it while normal jobs are running.

We had a problem generated and CHKPRDOPT shows missing objects for
5770-TC1. IBM recommends uninstalling/reinstalling and I'd like to do it
during the day.
You may want to try, prior to deletion, to save it to a save file with SAVLICPGM command and other CHKPRDOPT invocation, as it might include exit program which sometimes fix similar issues. In the past, I fixed Navigator for i missing objects with a SAVLICPGM of 5770SS1 option 3. Depending on the type and count of missing objects, you may want also try to create them with the appropriate ownership and authority (checked on another system if possible). This can apply to missing directories for example.
We know that SMTP/POP is impacted - what other apps would be affected?

All tcp/ip services (client and server) are impacted.

No other choice than do the operation while in restricted state, or at least TCP ended.
