From common platforms I know that a background NTP service refuses to compensate for a time gap > 1h. This is to prevent accidental time adjustments in case there is some time zone related error, I think. Maybe the GUI way forces a hard clock set?

Otherwise, the NTP service is meant to sit in the background, poll the server(s) each 64 seconds and adjust the local clock slightly to speed up or slow down to eventually converge with the reference clock.

I recommend to use NTP pools, this is one DNS name refers to multiple servers. Eventhough NTP might be not mission critical, relying on just one server with a probable runaway clock might not be something to be desired.
