Things like IBM subsystem descriptions, job queue assignments in those subsystem descriptions, IBM supplied job descriptions, changes to IBM supplied print files etc, might (most likely will) be over written by the upgrade. If your system admin copied those objects and changed the copies, then they would not be.

Custom programs will not be affected. Of course if you named custom objects with a Q in the first position and IBM happens to create an object with the same name, that might get clobbered too.

Aside from those types of changes IBM will not touch users objects.

So the answer to your question is maybe.
