Have you asked about a direct transfer?

The banks I've worked with supported it.

Any method that involves a user is prone to error.

And if a plain text file is sitting on thier PC, there's no way to prevent
them from being able to modify it.

Encrypting it would work, but I bet the banks software already does that
and they won't be able to handle a double encryption.

Checksum would let you detect if it was changed, but again, the bank would
have to have the functionality to report back to you the checksum of the
file received.

I suspect, if you have to use the PC software, the best you'll be able to
do is have somebody else audit what was supposed to be sent vs. what was
receieved by the bank.
