What kind of printer & how defined - there could be what seem like unprintable that a printer, or host print transform will print a ? like character.
Is there a font replacement msg in the job log?
Is this all same printer? Is this *afpds or *scs?
If you take same spool, on save, & release under different users, do you get same result?
In spool file attr, and the user job, graphic char set defaults to *devd.
Is the submitted job (which prints ok) exactly same data?

I have a print file which is specified to replace all unprintable characters with blanks.

Despite this, at (apparently) random intervals it will print a number of question marks (?) before and after fields. Actually it seems to be around literals mostly but ... It can occur with one user, but not another, even though the job definitions and user profiles appear identical. It appears to only arise if the print job is run interactively - but not if submitted to batch and so on.

I know that this kind of issue can arise from code page differences, but there don't appear to be any - and even so shouldn't the ?s be being replaced by blanks? If I could understand how that can fail to occur I'd have a better chance at tracking this down.
