Do you have a screen shot of wrksyssts? My first guess is not enough memory in the pool, and max active is set wrong. Is the pool it runs in faulting? Does this process also use server jobs that would take more resource, such as remote command or database? What class does the job run with? Maybe the run priority and timeslice are an issue.

Instead of QINTER, could you run a test of your job from jobq QSYSNOMAX which runs in QSYSWRK subsystem? As far as testing subsystems, running a job that should produce consistent results across subsystems/pools could be tried. Maybe a dspobjd of qgpl or qsys to an outfile. Then compare run times.
