Have the first processing job your scheduler submits be one that checks for the existence of the last file xmitted. If it is not there then do a delay job for nnn minutes and repeat the check.

Because a file might exist but the xmission might not be complete a more failsafe method would be for your FTP partner to xmit a ftpdone file as a checkpoint and then trigger your processing on that file.
