For requests made to the FTP server in i5/OS you could probably accomplish
this in your firewall for outside traffic. NAT the outside (or public)
IP address to an IP address that exists only on the NIC you want to carry
the FTP traffic. For inside traffic simply use that same address.

For the FTP client in i5/OS (that is requests made by your i to other
servers) it's more difficult. If you know the IP addresses you will be
connecting to you can specify host routes in CFGTCP option 2 (ADDTCPRTE)
that use that specific NIC as the next hop however this will route ALL
types of traffic not only FTP traffic for that host. And of course if you
connect to various FTP servers you would need multiple routes OR you could
shell the FTP command with a CL that adds the route above before FTP
starts and then removes it when FTP is complete.
