I can now sign into the system and issue commands. Alas, most of them are still failing such as LS or DIR returning TCP3D2C reason -11 for "SSL received a badly formatted message." Commands like PWD and CD work, but a binary get yields TCP3D2C -16, "The peer system is not recognized."

That sounds like it may be a PTF issue. Especially if you're running an older release -- there were a TON of PTFs for SSL back in the old days, it took them awhile to hammer out the problems with it. I got a lot of that sort of error back then :)

Other than that, I don't know. This is a problem with understanding the SSL packets that it's receiving, which wouldn't be a configuration issue. I can only suggest calling IBM if PTFs don't help.
