do the commands provide relatively the same information for both servers? i.e. CD changes the directory, DIR lists the current directory? if so, I would just ignore the differences. you can run almost anybody's ftp server on windows platform, and they'll give you different messages. if not, then it sounds like maybe an access problem - the server isn't configured to give you the information you're requesting.
