My recollection, based on some conversations with Rochester, is that there is a long history of temporary PTFs not going away as part of an upgrade. Some old systems had objects lying around from many previous releases, just taking up space. I don't know if IBM has resolved this issue, but I have always permanently applied PTFs prior to upgrading. My full system backup is taken before doing the permanent apply.
