I would retrieve the source code from the CL program (RTVCLSRC), put it in a work library, make whatever changes you need, and compile it where you will remember it. This will make sure you don't mistakenly compile the wrong source. I'd also delete the source in QSYS, and mark the source in QGPL as "replaced by code in xxxlib/qclsrc".
