I thought there was a thingy in the User Profile to limit run priority -- or am I getting confused with Job queue priority? Probably. A validity checking program on the command is the usual answer for this kind of problem. In this case it would inspect the user class attribute of the user profile. Do it the safe way though: Create a library (say) MYSYS, put your new version of the command (and any others that need special handling) in there. When it works, change the system value QSYSLIBL to put MYSYS in front of QSYS in everyone's library list.
