OK, in your EDIFTP srcmbr you should have some lines like this:
userid userpw
cd /unixsux/ftptargetdirectory/importedstuff
put lib/file.mbr tofilename
put lib/file2.mbr tofile2name
--
The cd is what changes the target directory on the recieving box...
