Assuming the java code is something you have access to, you could catch all exceptions in our java code and have it print exceptions to a file or log rather than printing them to stderr or stdout. That way they wouldn't make it to the console, and then pass back an error code of some kind to your RPG program so it knows there was an error and can do what it needs in that case.
