Yes you can.  If you are going to copy every file, then I would suggest 
wrappering the process in something that stops the application before you 
copy and starts it again after.  The WebSphere Tool WRKENTAPP can be used 
for that.  If you want to package your application in an EAR file you 
could use the EXPANDEAR tool to unpack it to the right location, but a 
copy will work just as well.

Mark,

Can I get away with simply copying the files into websphere? I had assumed
that websphere wouldn't to happy with me replacing a complete webapp in 
this
way. If so that is probably the easiest thing to do (although maybe not 
the
fastest).
I assume that the files would need to go into the installedApps folder,
under the appropriate .ear/.war folder?

Why not just have Ant copy the files to the correct location in the IFS? 
For most changes that is all you need to do.  Otherwise, I would use Ant's 

tools to build an EAR file and then after Ant finishes, kick off some 
process that uses the WebSphere Tools to update the application from the 
EAR file using the UPDENTAPP command.

David Morris might have added the ability to run an iSeries Command from 
Ant, if so then you could do it all from Ant.

It's websphere that's the problem, rather than Ant. I need to 
automatically
deploy each night's build from the (linux) cvs server to websphere on the
iseries....
