Good question, and one we've gotten before. The answer is "both". The converted interactive program is submitted to batch, and by default is submitted under a generic user profile. However, an exit program can be used to submit the job under the appropriate user profile based on the user's HTTP signon; this exit program is under your control, so that you can implement your own additional security procedures if so desired.
