To close a  line when the qty received is less than the qty ordered, follow 
these steps.

1) You do a one more Receipt transactions (U) for that a line
2) While doing Receipt transaction, enter Zero in Quantity field
3) In status field Enter '2' and then press Enter

That line will be closed.
