One other thing, are there any downsides to always use SENDPA?

I have a simple command line interface to FTP to send save files (and other 
files).

Does SENDPA cause slower transmissions?

Sounds like a PASV problem. My guess is the creation of the data path
from the client to the server is blocked through a firewall or you have
some sort of port restriction in place. Try issuing a SENDPA on your
AS/400 client before doing your PUT and see if that works.
