JRuby is the execution engine and sits on top of Java so it doesn't run *in* anything. It's like QSH, an environment 'shell'. So you could run IRB (interactive Ruby) as long as JRuby is in the PATH. And Tomcat *can* run JRuby/Rails apps via Warbler but Rails has Webrick as an app server and you can install other appserver gems like Glassfish to run your Rails apps. And, as I mentioned, Andrea uses Sinatra which is a very lightweight web framework.

It depends upon what you are using Ruby/JRuby for. Rack, Rake and other Ruby based tools can be used for many things. JRuby provides for some integration with Java apps. But your mention of gems is a sticking point with both Ruby and JRuby. There are some native extensions in C that get called by some gems and therefore require some compilation which can be a showstopper for Rails apps on "novel" platforms like IBM i.
