PHP-CGI Binary Error when running Joomla in Debug Mode

We are having an issues with a few things not saving in Joomla so I turned
on debugging in Joomla. Joomla won't run at all if I turn debugging on.
The following error appears in my log:

Can not read response from /usr/local/ZendSvr/bin/php-cgi.bin (0.0) - [0]
There is no error.

Since this is coming from the php-cgi binary, seems like the issue falls
outside of Joomla.

The specific issue we are having in Joomla is that when I go to save a
module, it won't save the menus I have selected for the module to appear on.
