I like to keep it simple, I "normally" use Eclipse Market Place to install my iSphere.

If you already have iSphere installed, try >Help>Check for updates. Which is how I just update my iSphere to 3.6.0.R

Next, if you have authority, updating the library is very easy too!

window > Preferences > iSphere > Library. Next I click the Transfer iSPhere Library.

PS. It works for me.
