If you have the Javascript plugin for Neon loaded, you should see the JavaScript preferences in the list of main preferences somewhere after the "> Java" preferences. There are Editor preferences located under the
JavaScript
> Appearance,
> Code Style,
> Debug
> Editor
> Include Path
Runtimes
> Validator

The Eclipse paradigm is to place preferenced under their own Language specific level, and offer soft links to other preferences that are related or override them.
